Deleting refs: what happens to reference numbers?

I've just finished writing my PhD dissertation, and the BE experience, on the whole, has been entirely positive, so thank you for a wonderful research tool!
I noticed that when I delete refs, the ref. numbers above the deleted one/s decrement to take the place of the deleted one/s--is that right? That's a slight problem for me as I use the ref. nos to classify both the hard copies and PDFs associated with the reference. I guess the easiest way forward is to stop making hard copies, and just link the ref to the PDF without using the reference number in the file name as I do. I'm not sure what to do about the 2000-odd hard copies tho...
