It would be fantastic if there was some way for BE to read Skim notes/annotations without them having to be embedded in the PDF. Skim is IMO by far the best way to read PDFs for academics and having its non-destructive annotations displayed in the BE note-stream would be brilliant, if its possible.

whether tags should be visible in the notecard list: I think they should (then the user can know whether he wants to add further tags without having to enter the edit mode in the first place). But only if they can be given different formatting from the rest of the notecard text, e.g. in grey and/or ...

Both aspects (using live searching notecards and adding searchable tags to notecards) would, I think, make notes a lot more useful. Especially the ability to search. Do the headers need to be centered? I think they'd look better left-aligned.
More importantly, if they have to be displayed full height then I think I'd reverse my earlier support; I'm not sure the significant screen estate they take up would be worth it in that case.

Likewise, I'd like to use the new list view, but I greatly miss the ability to type the first few letters of the column its sorted by to move rapidly to a reference. E.g. when sorted by author, I type 'kle' and end up at a reference for Kleinberg. Is that impossible to add for the new view?

Jon, I didn't know the Adobe plugin did that when it was used. ToC is obviously not enough to make up for its other defects. I was hoping there was some method that would still use PDFkit, but I realise this may be more trouble than its worth...

Further to that, it would be brilliant (if at all possible) for Bookends to display ToC entries in the pdf preview pane, makes navigating large pdfs much much easier...

I created a test version of the User Guide using a 28% detail level in PDFOutline (100% creates hundreds of entries). It's missing a few headings but otherwise works pretty well. Takes less than a minute, and you could run it on each new version of the guide. The only problem might be each time havi...

One observation about Bookends in Lion: I'm not sure whether this is down to me using a version of Sizeup updated for Lion: ( http://www.macupdate.com/app/mac/30721/sizeup ), but previously Sizeup would mess up the display of BE's reference window (Carbon issue?) when shifting it across the screen. ...
